By Harikrishnan, Founder & Chief Zoho Consultant, Flowpeak · 10+ years in Zoho · Published · Last updated

Zoho Books US lets you mark vendors for 1099 tracking, attach W-9s, map expense accounts to 1099-NEC and 1099-MISC boxes, and see reportable payments in one report. Zoho says you can e-file directly with the IRS, export a file for the IRS portal, or use Tax1099 or Yearli. Confirm your filing obligations with your CPA.

This guide is for owners, office managers and bookkeepers at US small businesses who pay independent contractors and use Zoho Books, or plan to. You will learn how to set up 1099 vendors, collect W-9s, track payments by 1099 box, run the reports, and choose an e-file option. We also explain why card and PayPal payments are usually left off your 1099s, walk through year-end steps in order, and point you to IRS deadlines. This is a guide to the software, not tax advice. Check your situation with a CPA.

What does Zoho Books US do for 1099 contractors?

Zoho Books US covers the full cycle for two forms. Zoho's help says you can currently generate only Form 1099-NEC and Form 1099-MISC in Zoho Books. You turn on tracking per vendor, Zoho collects reportable payments through the year, and at year-end you map accounts to boxes, review, and file.

Zoho's feature page says you can request, collect and manage W-9s, get notified about missing ones, and see each vendor's reportable and non-reportable payments together. Zoho does not say on that page which plans include these tools, so check Zoho's plan comparison for your region. For a wider look at the US edition, see our guide to Zoho Books for US businesses.

How do you set up a contractor as a 1099 vendor?

Open Purchases, then Vendors, and create or edit the vendor. Under Other Details, check the box to track payments made to this vendor for filing Form 1099, and enter the vendor's tax ID. Zoho's help says you can attach the vendor's W-9 in the Form W-9 field.

Collect the W-9 before the first payment. It gives you the legal name, tax classification, address and TIN you need for the form. Zoho Books can request W-9s from vendors and flag those that are missing. Your CPA can tell you which vendors need a 1099, since corporations and some payment types are usually exempt.

Make W-9 collection part of vendor onboarding, not a January chore. If a new contractor cannot start work or get paid until the form is on file, year-end becomes a review instead of a chase. Store the date you received each W-9 so you know when to ask for an updated one if a vendor's details change.

How are payments tracked by 1099 box?

Zoho Books ties 1099 boxes to accounts. Under Taxes, then Form 1099, you pick the filing year and form, then map accounts to each box. For example, a Contract Labor expense account maps to 1099-NEC box 1. Zoho suggests recommended accounts based on what you used for tracked vendors.

Vendors then appear in three groups: tracked and qualified, tracked but under the threshold, and not tracked. Zoho's help lists thresholds from earlier IRS rules, including USD 600 for nonemployee compensation. The IRS says that for payments made after 2025, the threshold for 1099-NEC and certain 1099-MISC boxes rose to USD 2,000. Check that Zoho Books applies the right threshold for your filing year and confirm with your CPA.

Good coding through the year matters more than any year-end step. If contractor payments land in a general expense account mixed with supplies or software, the 1099 mapping will pick up the wrong amounts. Set up a few clear accounts, such as Contract Labor, Rent and Legal Fees, and train whoever enters bills to use them.

Why are card and PayPal payments left off 1099s?

The IRS instructions for Forms 1099-MISC and 1099-NEC say that payments made by credit card, debit card or through certain third-party payment networks are reported on Form 1099-K by the payment settlement entity, not on your 1099-NEC or 1099-MISC. That includes many PayPal business payments.

In Zoho Books, open the vendor, go to Reportable Payments, and exclude those payments so they do not count toward the 1099. Record how each bill was paid so this step is quick. Your CPA can confirm edge cases, such as personal PayPal transfers.

A simple habit helps: when you record a bill payment, always choose the real paid-through account, such as your checking account or a company card. Zoho Books then shows clearly which payments went by check or ACH and which went by card, and the exclusion review at year-end takes minutes.

What are the year-end steps and deadlines?

Run these steps in January. Each one builds on the last.

  1. Confirm every contractor paid during the year is marked for 1099 tracking.
  2. Check each tracked vendor has a W-9, tax ID and current address.
  3. Review the Form 1099 Vendor Payments report under Reports.
  4. Exclude card and third-party network payments.
  5. Map accounts to boxes for the filing year and form.
  6. Review the forms, fix any missing details, then save and generate.
  7. File: e-file with the IRS in Zoho Books, export for the IRS IRIS portal, or use Tax1099 or Yearli.
  8. Send copies to contractors, mark forms as filed, and file corrections if needed.

For the 2026 forms filed in early 2027, the IRS instructions say Form 1099-NEC is due to the IRS and to recipients by January 31, and Form 1099-MISC is due February 28 on paper or March 31 if filed electronically. The IRS also requires e-filing if you file 10 or more information returns in total. Dates move for weekends and holidays, so check IRS.gov for the current year.

Which e-file option should you choose?

Zoho says Zoho Books can e-file 1099-NEC and 1099-MISC directly with the IRS. Its help notes the in-app e-file was available for a specific filing year, so check it is live for yours. The other routes are exporting a file for the IRS IRIS portal or using the Tax1099 or Yearli integrations, which may also handle state filing and recipient copies. Check each provider's site for what it covers. Your CPA can advise on state 1099 filing.

If you file only a handful of forms and your CPA prepares your return, the IRIS export may suit you. If you want state filing and mailed recipient copies handled for you, compare the integrations.

Frequently asked questions

Can Zoho Books file Form 1099-K or 1099-INT?

No. Zoho's help says Zoho Books currently generates only Form 1099-NEC and Form 1099-MISC.

What if a contractor will not send a W-9?

Keep requesting it and record your attempts. The IRS has rules on backup withholding in this case, so ask your CPA what to do.

Can I fix a 1099 after filing it?

Yes. Zoho Books lets you generate a correction form for one vendor at a time and e-file the correction.

Do I need to track contractors I paid only by credit card?

Those payments are generally reported on Form 1099-K by the card processor. You can still track the vendor in Zoho Books and exclude those payments.

Does Zoho Books handle state 1099 filing?

Zoho's help focuses on federal filing. Check whether Tax1099 or Yearli covers your state, and confirm state rules with your CPA.
