FreshBooks to Zoho Books Migration: A Step-by-Step Guide for 2027

By Harikrishnan, Founder & Chief Zoho Consultant, Flowpeak · 10+ years in Zoho · Published · Last updated

Most FreshBooks data moves to Zoho Books by CSV. Export clients, items, vendors, expenses, chart of accounts and reports from FreshBooks, then import them into Zoho Books. Payments and full invoice history usually do not import cleanly, so you enter open invoices as balances, set a cut-over date, enter opening balances and reconcile.

This guide is for owners and bookkeepers at US service businesses who use FreshBooks and are thinking about moving to Zoho Books. You will learn why some firms switch, what data FreshBooks lets you export, where each item lands in Zoho Books, and the steps to migrate in the right order. We also cover how to pick a cut-over date, enter opening balances, reconcile after the move, and avoid the mistakes we see most often. Ask your CPA to review your opening balances before you close the old books.

Why do service businesses move from FreshBooks to Zoho Books?

FreshBooks is a well-liked invoicing and accounting tool for freelancers and service firms, with time tracking, proposals and client billing built in. Businesses usually move for fit, not because FreshBooks stopped working. Common reasons are wanting accounting that sits in the same suite as Zoho CRM, Zoho Projects and Zoho Inventory, needing approvals and user roles for a growing team, or wanting US sales tax and 1099 tools in the same system.

If you are still deciding, read our comparison of Zoho Books vs FreshBooks for service businesses. Both are good products. The right one depends on how your firm bills and what else you run.

A useful test is to list the tools you pay for alongside FreshBooks today, such as a CRM, a project tool or a help desk. If several of them have Zoho equivalents your team would use, a move can cut down on tools and manual syncing. If FreshBooks is your only system and it covers your billing, the case for switching is weaker.

What data can you export from FreshBooks?

FreshBooks' support center says you can download data as CSV and PDF files. Its export article lists the chart of accounts, clients, expenses and receipts, invoices (CSV and PDF), items, services, vendors and reports. Estimates and proposals export as PDF, and FreshBooks says you can get them as CSV by contacting support. FreshBooks Payroll reports also export if you used that add-on.

Zoho's own FreshBooks migration guide was written for an earlier FreshBooks version. It says payments cannot be exported and that invoice exports are too limited to import into another system. It recommends creating one invoice per client for the total outstanding amount, using FreshBooks' Revenue by Client report. Check what your FreshBooks account exports today before you plan.

Before you export anything, tidy up FreshBooks. Archive clients you no longer bill, merge duplicate clients, and make sure every open invoice has the right amount due. Clean data on the way out saves hours of fixing errors on the way in.

Where does each FreshBooks record go in Zoho Books?

Here is how the main records map, based on Zoho's migration guide and import tools.

Zoho also lists a migration contact email in its guide if you want Zoho's help. Items, services and vendors are quick to load. Open invoices and balances need the most care.

What are the migration steps?

Work in this order so each import has what it depends on.

  1. Pick a cut-over date, ideally the first day of a month or quarter.
  2. Run FreshBooks Balance Sheet, Profit and Loss and Revenue by Client reports as of the day before cut-over.
  3. Export clients, vendors, items, expenses, chart of accounts and time entries to CSV.
  4. Set up Zoho Books: organization, fiscal year, users, invoice templates, payment gateways and sales tax.
  5. Build the chart of accounts so FreshBooks expense categories match Zoho account names exactly.
  6. Import customers and vendors, then items.
  7. Create projects and tasks, then import time entries.
  8. Enter open invoices and unpaid bills dated before cut-over.
  9. Enter opening balances dated on or after those transactions.
  10. Connect bank feeds, recreate recurring invoices, and pause them in FreshBooks.

How do you set the cut-over date and opening balances?

Your cut-over date is the day Zoho Books becomes the system of record. Keep FreshBooks live for invoicing up to that date, then stop. Zoho's guide makes a key point on order: create outstanding invoices before the opening balance date, and enter opening balances on a date after all those transactions.

Opening balances come from the FreshBooks Balance Sheet. Zoho Books then works out receivables and payables from the open invoices and bills you entered. Have your CPA review the figures and any equity or retained earnings line. For deeper history, keep FreshBooks reports as PDFs for your records.

Choose a date that suits your sales tax and payroll cycles too. A month or quarter start lines up with sales tax returns, so one period is not split across two systems. Tell clients about any change to invoice layout or payment links before the first Zoho Books invoice goes out.

How do you reconcile after the move, and what mistakes are common?

Compare the Zoho Books Trial Balance and Balance Sheet as of cut-over with FreshBooks for the same date. Receivables by customer should match the Revenue by Client report. Then reconcile your bank accounts in Zoho Books from the cut-over date forward. Do the first month's reconciliation promptly, while the FreshBooks figures are fresh. Here are the mistakes we see most often:

  • Expense category names that do not exactly match Zoho account names, causing import errors.
  • Opening balances dated before the open invoices, which double counts receivables.
  • Recurring invoices left active in both systems, so clients get billed twice.
  • Sales tax rates not set up before invoices are entered.
  • Skipping a test import on a small file first.
  • Forgetting to update payment links in email templates and on your website, so clients keep paying into the old system.
  • Not giving your CPA access to Zoho Books before the first month-end close.

Frequently asked questions

Can I bring over my full FreshBooks invoice history?

Usually not in a clean way. Most firms enter open invoices only and keep FreshBooks reports or PDFs for older history.

Do I need to cancel FreshBooks right away?

No. Keep read access for a few months after cut-over so you can check old records and pull reports for your CPA.

Will my time tracking data move to Zoho Books?

Yes, if you create matching projects and tasks first. Zoho requires project name, task name, time spent and date on each row.

How long does a FreshBooks to Zoho Books move take?

It depends on how much data you have and how clean it is. A small firm with few open invoices can often finish in days once the cut-over date is set.

Can Zoho Books handle US sales tax after the move?

Yes. The US edition supports state and county level rates. Set them up before entering invoices, and confirm your obligations with a CPA.
